The sentence in question, un-questioned and without the prep phrase that doesn't matter, is "Tom is who?" After "is", the object "who" takes the subjective case, rather than the objective case that it would take after other (non-copulative) verbs, as in "Whom do you trust" (You do trust whom?)
While you are there, don't miss the discussion of how quadripedantic this Turtle can be at times, as you have seen amply. I think Stuart is still my friend anyway... maybe...

Confusing the issue, the prepositional phrase would take "whom" if one indeed doesn't end the sentence with a preposition: "Who is the Tom to whom you are referring?" (.... You are referring to whom) ... subject is You, verb Refer(ring), object Whom. Ok, enough.... Stu, feel free to have this deleted. - TT
